I started out with SEP 10.1 on a 2003 server in our office#1 and one install in our office#2. They ran each office individually, but I was able to see them both.
Upgrading to SEPM 12.1.3001.165 I decided the cleanest way would be to install SEPM on a different server in Office#1, which I did. And uninstalled SEP and SAV from the server in Office#2 then installed SEPM on it, and then configure both to be replication partners.
Problem: I configured a client group and edited the shared policy settings. I added clients remotely and all seemed well... but the clients lost their communication with the servers so I exported the sylink.xml from Office#1 server and imported it into the clients in Office#1 and they are doing fine. But I exported the sylink.xml from Office#2 server and when importing it to the Office#2 clients they now point to the Office#1 server! Why? Should they not be replication partners? or perhaps I should have them in separate groups?...
