Can SEP on a Mac strip permissions on files saved to a Windows server?

I need a solution

Haven't figured this situation out yet.

I've got a user on Mac at work and a Mac at home.  The fileshare server is Windows 2008r2.

SEP on the work Mac.  No idea about home.  The user might connect with VPN from the home Mac to the work fileshare server.

The user works on the work Mac or on the home Mac and uses files off the work fileshare.

Occasionally, the user is at work on the work Mac and can't open files/get a permissions error.  IT also gets a permissions error.  It turns out we don't have permissions on those files.

Folders on the server still have perms like normal.  Files inside those folders don't.  We end up going on the server, individually tweaking permissions on each file, copying all files to a new folder, etc.

Is there any chance at all SEP plays a role in altering permissions on files like that?  Is that at all remotely possible or is it just a Mac/VPN/Winodws issue, esp if the home Mac alters file permissions and that sticks somehow when the file is put on the Windows fileshare server.

Thanks
